The Act of Supremacy beginning in 1534, instated by King Henry VIII was created primarily so Henry the VIII could divorce his first wife, Catharine of Aragon and remarry so he could produce a male heir. By breaking off with the Roman Catholics it was essentially saying that the realm of England had no association with the Roman Catholic religion or the Pope's work. Henry VIII was the official head of the Church of England.

Mary was executed because she was a threat to Elizabeth's throne, she was Catholic, and Elizabeth thought people might go to Mary for a rallying point in religion even though Elizabeth was tolerating other religions in her realm. Another reason was the speculation over the legitimacy of Elizabeth's rule since Henry VIII didn't marry Anne officially, he was still married to Catharine of Aragon at the time. The next in line to the throne after Mary if Elizabeth wasn't legal was Mary of Scots.
